So I have all the parts for the MOD but the 1000 uf capacitor. I have a basic wire diagram to run the 9v in parallel with the 12v regulator but it did not include the capacitor.
Any wiring wizards out there that can explain where the capacitor fits in?

You are using a 12v reg instead of a 5v but otherwise its the same concept. You will use a 1000uf cap instead of the 100uf in the diagram.

From the Diagram it looks as there are two capacitors, is that correct?

They are both filter capacitors. They are used when you have rippled voltage, such as that produced by a wall transformer. For your battery powered application neither are really required.
