If you're talking about the markers with custom paint jobs, I believe most of those are done through a process called anodizing. You can find places on the web which explain and do this type of customization. However, anodizing will only work for the aluminum parts of your marker.
If you have a stainless steel body such as the one on the RT or RT Pro, you can't do anodizing but you can have the marker painted through a process called powdercoating. This process can be used for both the aluminum and stainless steel parts on your marker. Generally, powdercoating is limited to solid colors and fades as opposed to splashes and splatters you'll see with anodized markers.
You can also buy aftermarket parts which are already anodized. You can almost always find barrels, grip frames, body rails, drop forwards etc in anodized colors such as red, blue, purple, green etc.
