Run your fingernail over the scratch,if you can't feel it or just "barely" feel it,it's should just be in the clear coat.You can get Scratch out or polishing compound od mirror glaze polish and polish most scratches out of the clear coat.
If it's through the clear coat,your screwed.Only a repaint will fix it.If your real handy,you can get matching paint at a local auto paint supply,very carefully mask off the scratches(hardest part)and air brush the scratches.They won't level out(you'll see them in a reflection) but you can get them the same color and at least slow down the rust potential.
Some body shops offer that service,yu'd have to call around.
